Normally, when I open the project interlinearizer, choose the model text as FRC97, then click "output to project" and it automatically shows my backtranslation project. Now, it only gives me the option of creating a new output project. I'm not sure what's gone wrong. Help?

The settings of the interlinearizer can be confusing - I usually have to look at them several times. From the screenshot it looks like you have chosen the option to Create based on a model text. When you choose this option there is a note under the output text box that says "Output glosses to a standard, daughter or auxilary project". Note that back translations will not show up in this list. If you want to output to your back translation, you should choose the option to create a back translation.

Thanks Phil. We switched which computer does the interlinearizer/back translation, and it seems to have messed with settings. When I go to the option of creating a back translation, it wants me to register a new back translation. Is there a way to associate the existing back translation project with the current project?
Is the project you use as the backtranslation linked in the settings as the backtranslation for the project you are interlinearizing? Is it the same language as the model you are using? The backtranslation project language must match the language of the model.
