In the reference settings in PTX, is there an option to mark the reference below the verse?

Thank you for your question. However without adequate context it is hard to answer the question. Could you please explain a bit more clearly what you are trying to achieve. Are you asking about cross-references, or callers, or some other feature?

I want to set up a page for my project using PTX, and I prefer the cross-references to appear below the verses. However, they are currently displaying below the page instead.

I think you could possibly do it by declaring \x an endnote, with the ptxprint-mods.tex line:
\NoteAtEnd{x}
And then using a changes.txt rule to insert \zplacenotes-x at the end of each verse (or paragraph).

While I know this is used in some publications, I doubt it enhances readability, so please research your audience's needs well.
