We have conflicts on several chapters of empty verses, for an unknown reason.
Is there any method to clear them, other than one by one?

Yes there is a way to clear all conflicts. Hold Shift, and open the top level Paratext menu.
Choose Support and Development, then Delete all conflict notes.

After selecting that, will I have the option to limit it by books or chapters?

No it deletes them for the whole project. If you just want certain chapters you’ll have to delete or resolve them manually. You can make a filter in the notes list to show the conflict notes per book or in a specified chapter or range.
