I must have changed the location of the footnote caller to be put by default at the beginning of the selected portion of text.  
How do I change it back, so that they go to the end of the selected text?  
And since I now have callers both at the beginning of the referenced item and at the end, how do I change it?  
Is there an easier way than to move them manually?

Here is a quick video on the process of moving a footnote caller. Basically, the idea is to use Shift with the arrow keys to select the caller. Then you can Cut or Copy and Paste to move the caller to a new location. Make sure you review the reference if the caller is moved to a new verse.

I still need to figure out where the setting is to put it by default in the back....

Assuming the project you're using is a Study Bible Additions project, I think the setting you're looking for is:

Project Menu > Project settings > Project properties > Study Bible tab > Place new footnote and cross references to left of selection.

If you are not using a Study Bible Additions project, then Paratext will put the caller where your cursor is. If you place the cursor to the left of a word, then the caller will be to the left of the word. If you select a word, the caller will default to the right of the word. (I'm not sure if this gets reversed for R2L projects).
