If we define a Bible Module, is it possible to get Project Progress to look at only the passages in the Bible Module definition as a way to indicate the progress in a project?

No, sorry. Project progress only has the granularity of a book and has no integration with the Bible Modules feature in that regard.

I created a Bible module with just the markers \inc \ref and \r - for example: \inc v \r Matyu 4:8-11 \ ... revised translation and not the original before the S/R? Or a setting?

In What is the specification for a Bible module , I see this as a possible marker: \mod Include the content of ... would this be applied, and how would it be implemented? Thanks.

In PT 9 I tried to create Bible module(XXA extra book), it's taking too much time. Same module it's took less than ... 8. It will be helpful to get some direction on this issue.
